When using the guitar input my manual states: for best results adjust the senseitivity as high as possible without allowing the OVER indicator to appear...If OVER indicator appears decrease the Sns setting. This implies to me that for the best sound quality you want to be right at the edge of being to much, but I have notice that sometimes that even with the Sensitivity set on +8 and the input level at max. I can not get the OVER indicator to light up.

Anyone else have this issue?

I have noticed that with certain guitar/effect patch combinations I can't get the over light to light up. I also have noticed that with some I can get noticible distortion or changes in the sound even when the over light is not lit.

I think using the volume meters in the Record screen is probably a better indicator. You'll probably want them to peak up towards the top, but not hit max every time you strum or sing. Compressed and distorted sounds have more headroom and can be recorded louder since these have already been clipped and squashed. You'll need to pay closer attention to electro-acoustic guitars and voice to make sure you're not overmodulating, since these have much greater level changes than a distorted electric.

i like jkevinwolfe's suggestion of watching the input meters to give a more realistic idea of the actual level
also consider that different pickups are going weaker and stronger than others
another considerations are preamp and amp settings in the effect itself
there's a little tweaking necessary here and there

I use the meters too, just do like it says, keep it as high as poss without (unwanted) distortion.
