Well, I'm not nerdy enough to know the answer but I'm nerdy enough to look it up.

Summer Glau (yummy ), Jewel Staite, Adam Baldwin, Ron Glass, and Nathan Fillion are all actors on the TV series "Firefly". I'm not familiar with the show but I read on Wikipedia that Ron Glass' character is a Shepherd (equivalent to a pastor), so I guess "Shepherd's Pie" is connected to that somehow?

Is "B.O.C." Blue Öyster Cult? I'm not sure what their connection is to Firefly and/or cowbells.

Did I miss any other references to Firefly?

B.O.C. - Don't Fear the Reaper. Classic SNL "more cowbell" sketch with Christopher Walken as producer Bruce Dickenson.

Well there's actually a recurring character,Badger, played by Mark Sheppard.

It is indeed Blue Öyster Cult, and no reference to Firefly at all. Like Sandy said it is referring to the classic SNL sketch. I did however actually hear a lot more cowbells than is in that sketch as my brother's neighbour has a very active cow with a bell around his neck.

Well, you did get most of them, but there's a far fetched reference to the creator Joss Whedon in the last verse "Weed&" and the crickets I did not actually hear, they are a very nerdy reference to Jeff Ricketts one of the "Hands of blue" recurring characters.

I can recommend the series to other SciFi nerds, it's quite amusing and the music is rather good as well  !
